Same problem with my machine less than 4 months old. I’ll try your double tap of the same Y+ key idea, thank you for that. I can confirm hitting the Y- key does not stop the runaway.
Thanks for the ides. Looking at the date of your posting and my machine and software are well after that in July it seems I should already have the fix from your factory? Is there a chance I did not?
So just to update. That problem went away for some number of releases (I was pulling releases directly from New Fangled Solutions, not AVID), and then about the last 6 months it came back again on my machine. I’ve now switched to the EX controller so I don’t have any point of reference now.

Mach4 Hobby
Version 4.2.0.5382
Build 5382
Avid installer smoothstepper configure utility v2.0.5.9
My interpretation is I have a later, more up to date, version than the one you reference. Is that the up-to-date one you reference or do I need another?
Thanks for the feedback. I checked my version numbers and found I have an even later version. They should have sold me the updated hardware/software products rather than using my close to release date purchase to clear off inventory on known defect machines/controllers. Then I would be like you, making things instead of having faults. Good luck, I have watched your youtube channel.
