The Z limit works, the X limit works, but the Y limits when setting all the axes to home. at the moment of reaching Y’s home plate and it doesn’t stop.

So all the sensors work correctly for homing, but then after homing and the soft limits are enabled, the Y axis doesn’t stop and can be jogged right into the hard stop, correct?
Which end of the Y travel does this happen on?
Can you share with us a screenshot of this tab from Mach4 so we can see your limits setup?
