Program issue maybe on soft limit

When I load the program, and send the machine home, it says machine is homed and limit switches are activated and they are lit up on the screen but I either have to shut down the machine and home it again after restarting and turning off limit switches, or just turn off the limits for the program to run without trying to go someplace crazy. Any help would be great. Rod.
